Practice with a Rubik's Cube to become acquainted with how a Sudoku Cube works. The center square on each face of the Rubik's Cube and the Sudoku Cube is fixed, so the other numbers will have to work around what is in the center square. Although you may be having problems with the last layer of the Sudoku Cube, it is likely because you made a mistake earlier in the process of solving the cube.
Examine the corner numbers on each face of the cube. Use these as your base when solving the Sudoku Cube, and use them as the building blocks by which you arrange the other numbers of the cube. Try to solve the edges of the Sudoku Cube first.
Use graph paper to sketch out all of the sides of the Sudoku Cube as though you are "unraveling" the cube. Put all of the numbers in the cells on the paper according to how they are arranged on the actual Sudoku Cube. Arrange the numbers on the paper until you can come up with a functional solution.
