Fill in the hole of the bottom of the rubber duck with glue from a glue gun. This will keep water from entering and contaminating the inside.
Suck vinegar into the hole in the rubber duck, if you want to leave it open. Leave the vinegar in overnight and then squeeze it out.
Wash the duck in hot water with one part distilled vinegar and a few drops of dish soap. Soak the toy in the mixture for 10 minutes. Clean the grooves and surface of the duck using a toothbrush. Rinse the duck off with fresh warm water.
Dry the duck in a perforated tray to allow all of the water to escape.
