Defeat all eight Gym Leaders in the Johto region; you can now enter the Pokemon League. Challenge and defeat the Elite Four and the Pokemon League Champion to become the new Johto champ. Head to Olivine City and board the S.S. Aqua. Professor Oak will meet you there and give you the National Dex.
Disembark from the S.S. Aqua; you will now be in the Kanto region where you can encounter the original 150 Pokemon from the game. Now that you have the National Dex, you can encounter these Pokemon in Kanto and Johto.
Defeat trainers and all eight Gym Leaders in the Kanto region; this will help you see a variety of new Pokemon to help you fill out your National Dex.
Wander into the tall grasses and caves to encounter wild Pokemon; battle them to whittle down the Pokemon's health and catch them using Pokeballs. Even just spotting a wild Pokemon will register it in the National Dex. There are certain trees that you can headbutt in the game; doing so can result in a wild Pokemon encounter. Some Bug types and Flying types can only be found this way.
Catch Pokemon using your fishing rods; the Super Rod is the best one in the game and will catch rare Water types like Polywhirl and Dragonair.
Trade Pokemon with your friends using the Union Room feature, located in any Pokemon Center. If your friend has a Pokemon you have not encountered yet, trading will help fill out the National Dex. Some Pokemon can only evolve via trade, such as Golbat, Onix, Machoke and Seadra.
