Visit the basement level of the Burnt Tower, located in Ecruteak City. You will encounter Entei, Raikou and Suicune here, but they will instantly run away.
Open your Pokedex and pull up the sections for Entei and Raikou. Open the Area section of the device to look at the current location of the legendary Pokemon.
Fly to the nearest city to the red marker on the Pokedex, and run to the route that was flashing red. Walk through the grass for a chance to get the monster you are tracking to appear.
Use status-altering moves on Entei and Raikou to make them easier to capture in a Pokeball. Moves such as Sleep, Paralysis or Freeze make it harder for the monsters to fight back or run away. Keep damaging the legendary Pokemon until its health meter is small and red. Since Raikou and Entei like to run from Pokemon battles, consider using attacks like Spider Web or Mean Look to keep the beast from fleeing.
Throw Pokeballs at Entei and Raikou that suit the situation. A Master Ball will instantly catch one of these Pokemon, but there is only one Master Ball in "Pokemon HeartGold." Bring many Ultra Balls, Quick Balls and Heavy Balls when attempting to capture Entei or Raikou. Be prepared to lose many Pokeballs due to these monsters' ability to easily break out of Pokeballs. Unless you use a Master Ball, it will most likely take you many attempts to catch both Raikou and Entei.
